Rob,
I think that the key issue is not the difference between the measurements of an organization's capacity for innovation and the current value of its intellectual properties. Both issues seem to be disparate, though relevant to knowledge management.
The key issue is to realize that any measures for the 'intangibles' are artifactual representations for the underlying constructs. Hence, better theoretical and conceptual understanding of the construct should reflect in better measures which in turn leads to further progress in understanding of the construct.
